Ok, so you're a being with some awesome super powers.  
So normally people wouldn't want to mess with you.

But that doesn't mean they can't get to you.

Some organization or super enemy might kidnap one of your relatives or friends.
Or just threaten to kill someone you care about.
And then demand you to do all kind of "favors" in return for the others safety.

Naturally, an ironclad secret identity would help to prevent that.
So they don't know who knows you.

But suppose your true identity is known.

Then how would you defend from blackmail through others?

How to prevent? How to resolve?

Simple.

Every time this happens, I'll go along with it until I reach a point at which I can viciously murder whoever tried it.

After a few times, no one would attack my family.

Protection through fear.  

Yeah, not exactly the "nice hero" way of dealing with it.
But I guess that's effective against some criminals.  
Mafia bosses already use that tactic.

However, I doubt intimidation would work against your arch nemesis or a very strong organisation.

For Large Organizations: Law of Conservation of Ninjutsu.

For Arch Nemesis: I can buy guns. Or whatever else is capable of killing them.

I play nice when others play nice. If they start doing stupid things, I stop playing.
